So if I have a Franklin motor controller, can I use it on all the 3 wire pumps out there? i.e. Norton, Wayne, Myers, Flotec, Goulds, Water Ace, Teel etc. and are there any brands that I should stay away from?

Assuming the controller matched the hp and voltage of the motor.
